After thinking a bit, my guess is that 'bottom' of the heart signifies that the feeling has really sunk in well (all the way till the bottom) and emphasizes how much you really mean it!
Similarly there is this thing that "I am saying it just off the top of my head" which tells that you haven't really given much thought to what you are saying and the thought you are putting forward is very superficial.
